Checkpkg only looks at the contents of the actual package.  The
debugging path would be to pkgtrans the package files produced and see
if there is in fact a file conflict.

What command (mgar <what>) did you run after adding the OBSOLETED_BY_*
line? Was the CSWlibconfuse package actually produced? What's the
contents of that package?
