Ross, did you try EXTRA_MERGE_EXCLUDE_FILES (note the _MERGE_)? For me
this worked when i filled it with the absolute paths of the files i
wanted to exclude. In your example this would be

  EXTRA_MERGE_EXCLUDE_FILES = $(libdir)/charset.alias
