I just looked.  The install-custom target is doing:

cd $(WORKSRC); pax -rw -v ./ $(abspath $(DESTDIR)$(RELOCATE_PREFIX)/mediawiki)

This will also capture the .git directory that is setup to allow for
`gmake makepatch` stuff.  Tell pax to ignore it or add an extra
command to remove it from the $(DESTDIR) area afterwards.
